How to disable Special Folder Redirection selectively ?

The setup is Citrix Virtual Apps and Desktops 1912 LTSR CU4 on Windows Server 2019.
We have prepared a logon script that either redirects user folders (Desktop, Documents) to a network share or not depending on whether user starts remote desktop or published application. 
Script basically checks if following value is null or not

HKLM:\SOFTWARE\Citrix\Ica\Session\<session id>\Connection\InitialProgram" 

and sets values accordingly in 

HKEY_CURRENT_USER\SOFTWARE\Microsoft\Windows\CurrentVersion\Explorer\User Shell Folders


The problem we encountered is that Special Folder Redirection (SFR) interferes with folder redirection in remote desktop session - despite having registry keys set up correctly, user's folders are not redirected to the network share but rather point to the local folders. If I disable SFR, redirection works everytime logon script runs. Disabling SFR is however not an option as the same servers are supposed to serve published application that need SFR and remote desktops.For the same reason we cannot use GPO.
Is there a way to configure SFR not to affect remote desktop sessions (prevent sfrhook64.dll from loading) ?
