ICA RTT should give a good indication of the performance of a session but won't give you an insight where the latency is generated. Also keep in mind that latency might sometimes be shown incorrectly as high although the user isn't actively working with the session and the session is idling in the background. Use the "query user" command on the RDS level to determine if the user is actively working or not.

When connections go through Netscaler, then Netscaler MAS will help you to determine where the latency is generated. If Netscaler is used as a demacration point in your DMZ MAS will be able to tell you if the latency is generated on the WAN (more or less) or in your DC (for ex. high CPU usage on XenApps).
