Disk I/O latency during user logon/off.

Disk I/O latency increases during peak logon\off times.  We seem to be experiencing latency during these high traffic times, but once the logon 'storm' is over the latency drops off and everything seems fine.  All users have user layers\elastic layers enabled.  The latency issue is being reported by Vmware side,  storage side is reporting minimal latency.  However on the volumes that host the Userlayer .vhd files our storage is reporting underlay ops and pauses which are related to misaligned IO.  The majority of the underlay pauses are due to unaligned IO from the userlayer volumes, because they are not 4k block size.  (I am not a storage expert so hopefully this makes sense).  Is there a way to change the way these userlayer .vhd files are created?  Has anyone else noticed disk I/O latency concerning userlayers?  We are using Windows failover clustering to connect to the userlayer shares.
